Yes, they did. Except for the fact that all 4 of them, 3b ump in particular, didn't see Suwinski break for home as soon as the ball was hit.

Adrianza did step on the bag, but it was after he tagged the runner. Not sure if that is enough to “appeal” the runner or if they have to throw it over after or something before they leave the field.

He tagged the runner because he, like the 3b ump, thought that Bell didn't catch the ball and instead fielded it on the hop. The runner Park was inconsequential at that point. With Adrianza stepping on third, Suwinski was out.
The appeal process should never have come into play.

I was at work and didn't get to watch any of the game other than  the replay of that whole mess. Did Davey have a challenge in his pocket or had already lost it? And is that sequence subject to challenge? I don't know why it wouldn't be, and if so, why didn't he challenge?

Apparently you didnt actually watch the play. Here:

The runner is standing on third base when Adrianza tags him. If Bell doesnt catch it, the runner is easily safe.

Adrianza tagged Park BEFORE stepping in third. That made Park the third out, but Suwinski had already crossed the plate. Once the team left the field, they could no longer appeal that Suwinski left early on a fly ball, thus the run counted.

Theres nothing to challenge. Bell should have made a better throw. The Nats shouldnt have left the field with the umps conferring. But the umps made the correct call and even went to NY to get them to look up the rule.

So, the mistakes were not getting the 3rd out by touching 3rd base before tagging the runner, and then leaving the field before appealing the runner leaving too early.  Both are mistakes of the Nats not knowing the rule.  You'd think that Adrianza could have focused on the important runner, the one who left 3rd early, rather than get into a race for trying to tag the runner from 2d before the runner trying to score crossed home.  That's probably the simplest mistake. 

The other thing that pops out of this is that the rule probably should be adjusted for when there's an appeal of the catch.  It's normal for teams to leave the field if they think the appeal will fail. Unfortunately, they had to stay on the field through the without-merit appeal in order to then make the would-have-been-justified appeal of leaving the base early.  It seems the 4th out rule should be modified for these double appeals.
