Why pinch hit a pitcher for a pitcher in the first place? 
To save your bench for later in a position where you have 2 outs and no one on.

I don't get this.  A pinch hitter will very rarely stay in the game or get a 2nd at bat.  So, a run in the 5th inning is the same as a run in the 9th.

Exactly.  There were 2 outs with nobody on base, early in the game.  You don't waste a bench player in that situation.  With a runner on second, yeah, then you would.
