Other than my 2/3 salary floor, a few things I would do to change the league:
-Add two more teams to the AL (Portland and New Orleans?), bring the league to 32 teams and realign to the following:

You've basically kept the divisions intact. You could follow the NFL's 12 team playoff, or you could just stick with the 8 teams being the division winners.
Another change that will most likely be made in his time is a slotting system for rookie salaries. Pretty simple, players and teams want it. Also, adding international players to the draft pool. Should get done.
Lastly, the arbitration and FA compensation systems need to be fixed.
1. Arbitration is screwed up because the players are making way too much money versus regular free agents. Easiest way to do this IMO is that players from years 4-6 will get the average salary of the players at their position. System stays the same for vets who accept arby.
2. FA compensation is messed up for three reasons. First of all, the system for deciding Type A vs. Type B is messed up. For one, it doesn't involve things like stolen bases at all, and it needs to be a more scientific (and publicly known) process. Secondly, less players need to be made Type A, because teams don't wanna give up their firsts for some of these guys. Thirdly, teams like the Yankees can overload on Type As and it doesn't cost much (like CC Sabathia). I'd solve this by giving one team their first this year, another team their 1st next year and their third this year, another team their 2nd this year and their first in two years, etc.
